Message more accurately, a sort of pre-ignition, my first guess would be carbon deposits and/or the unburnt fuel igniting before/in the turbine with all the other hot exhaust gas.

Try cutting the injector pulse to that cylinder also and see if it goes away.

If it doesnt, you may be looking at one of the above problems, or possible:

Beginning to lose a rod bearing
Beginning to lose a wrist pin
As stated above, possible loose machining clearances

Have you checked the condition of your oil?
